I'm glad you're now sorted and the worry is over for you!
We just bought our four Bengal boys home last night, but one thing we did do early on, once they had explored ouside of their travelling cage, was one by one we picked each up, and placed them into the covered litter tray with the lid/flap open, then let them make their own way out before putting the next one in. Titan was the only one who didn't 'circle' around before his exit, and none of them went while they were inside once we'd placed them there, but each knew where the litter box was, what it looked/smelled like.
When I checked last night it had been used once, and upon checking this morning it had been used several times. Now the lid/flap has been lowered, and the box moved to it's final resting place, next to the second, identical one, I'm quietly confident they will continue as intended.
