Well, your kitty is still just a kitten and it's possible she has to go and can't quite make it to the litter box (since she does use the litter box).The easiest solution is to move another litter box into the area she is going -- or at least closer. Sometimes someone will have a two-story house with the bedrooms upstairs and the litter box downstairs. Long way to travel for a little kitty. Putting a second litter box upstairs is going to help that situation.
At three months, you should have just gotten her, so she may still be settling in. Kittens undergo a lot of stress with the changes in their life. You simply have to be patient. She's still learning! So don't yell at her or punish her.
Usually we recommend you take your kitty to the vet to make sure there isn't anything medically wrong with her -- and usually once you get a new bengal, you take them to make sure all is well. However, she is using her litter box.
I know how frustrating this can be -- but the first thing I'd try is a second litter box that is closer for her and see if that helps her any. I know my Raiden will hold in his urine for what seems like 12 hours and then he'll eventually go into the litter box (which is in the middle of my one-story house).
